Now, when my employer provided me the experience letter, they provided as per their old records since they will need to make amendments at many systems where I am enrolled for benefits. My question is, can i log application for IRCC using same experience letter?

U can use the same experience letter and send explanation letter along with your file to IRCC. In the meanwhile ask your employer to provide new letter with correct name as per new CNIC, its not a big deal
Employer letter is not a big deal as this is not Govt issued document.
